We'll keep the gear and tone really basic for these examples. I'll be using my Gibson 335 on the bridge pickup, and I'll be running it through a modeled Fender amp with the volume about halfway up, so I get a lightly overdriven tone with just a little of reverb added.

The most important thing to make sure with whatever gear you're using, is that your tone responds to the dynamics of your playing. If your amp is turned up all the way or you're using a lot of distortion it will "compress" or "squash" the dynamics and therefore it won't be as sensitive to the subtleties in your playing. So try and pick a note lightly and then pick it harder - there should be a big difference in the volume and in the sound of the note!
