Three suggestions:

1) raise the action of your guitar. If you have a floydd rose that means you will have to use your alan key to raise the trem and will raise the height of other strings slightly anyway. This might require a change of the intonation which is a bitch of a job on a floydd rose 'cause when you change the intonation on one string it changes what makes sense for the others!.

2) Are you sure that you have stretched your E string enough. My low E always buzzes until it's been stretched properly and is nice and tight.

3) The nut of your guitar might be damaged. Inspect to see that the E string nestles comfortably in its recess and that it has plenty of clearance.
If I couldn't laugh at myself how could I laugh at someone less ridiculous?
