Ok, I know this has probably been asked a thousand times, but does anyone know the significance of the neck dots, (other than a point of refernce i.e 3rd , 5th, 7 th etc. fret) Is there any musical significance other than the 12th fret which is the octave.

That's all. It's simply a quick handy visual reference point. Classical guitars traditionally do not have fret markers or dots on the fretboard, but they do usually do have them on the edge of the bass side of the neck for the player to see.
Interestingly, custom Gibsons sometimes have a 1st fret marker!

That's a good observation! I've sometimes wondered if that is the reason for their placement. Those are some of the fundamental harmonics (musically the 5th, octave, 3rd). There are also harmonics at the 2nd, 2.6, 4th, 6th, 8th, 10th, but those are mostly duplicates or higher octaves of the fundamentals.

My Gretsch 2420 has a 1st fret marker.
