Hoping for some guidance from you more seasoned players.

Just finished Lisa's Guitar Fundamentals 1 and in the process doing of Fundmentals 2. In the section where Lisa's showing us major scales, does it matter which finger I use to fret each note? I want to learn things right and dream of soloing one day, sometimes I just find it easier use different fingers than what Lisa is doing. E.g. use my pinky instead of the third finger I see Lisa use. So does it matter or is it just personal preference? I'll learn it right if it'll affect skills in the future I haven't learned yet.
