Guitar intonation problem. Please help!

Hello, I have this Les Paul who is really bugging ever since i bought it.

The G string is strangely intonated right around the middle of the neck around the 5-10 fret.... When the strings are totally fresh and clean the G string sounds a bit out of tune around those frets. it plays flat when i check with a tuner.

If i then force myself to play on the guitar for a while even though it don't sound that good, then after a while when all the junk and girth gathers on the bottom along the string, the guitar for some reason sounds better since it gets higher pitched from all the junk..

I have had 2 guys set it up and still it sounds flat when im playing from fret 5-10 on the G string. As i said especially with new strings. This is a 4000 dollar Custom shop guitar, so you would not expect these things to happen...

I will say though, that the guitar frets around that area have become a bit flat on top worn down, and also the nut is cut REALLY low on that string. Can this affect the problem i experience?
