It is confusing. :)

On the guitar you can play the exact same note in more than one place. This results in many possible patterns & ways to play any given scale. The Scale Finder is a great tool. But it's just an automated graphic database that shows some of possible ways to play scales. It's just a reference, so it doesn't explain why it shows any given pattern.
