Unfortunately, many people never do. It is a very imporant question. :)

This is a long term goal. In order to achieve it you will have to do a lot of aural training ("ear" training). This means you will have to be able to get so used to hearing a series of notes and chords that your mind and hands will be able to recreate it at will on the guitar.

You already do this with language. You (usually) don't have to stop and think in order to do normal day-to-day communication with the people around you. But you weren't born knowing all that stuff.

Start practicing major and minor scales across the fretboard. Get used to associating what a scale looks like on the guitar with how it sounds:
