Actually Ben, I checked it out on the petrucci forums. He does alternate pick it. I just assumed it was sweep arpeggios, which i think is a fair assumption.

I also read, however that he sweeps them lives sometimes cause portnoy speeds up too much (I can definately sympathise with trooch on this one ;) ).
