I had exactly the same problem... and I never figured it out properly.

I was short on time, so in the end I bought a new soundcard and set it all up again (sold the old one on ebay and made a profit... but anyway)...

I think on the basis that the new hardware worked for me, it's got to be connected to the drivers for whatever your input device is...
