I think the up/down strokes it gives in the exercise are a good guideline. The whole exercise is an arpeggio..so you will be ''arpeggiating'' it when you play regardless of how you pick it.
I would go with what the exercise states, but also practice the exercise with all up or downstrokes in order to strengthen your muscle memory and improve your general picking.
