There's a feature in Boss multi-effect units where you program the unit to what it's going to be plugged into (combo,stack,line) , you'll find it in the global settings.

It's not guaranteed to give good results , so usualy you have to re-program most of your patches on the new amp ... Try tweaking the EQ's first (both amp and effect).
