A progression like this:
|Am9|D9|

|E7|A7|B7|

|Cmin7/11|F7b5|

I've been using minor pentatonics so far, they sound good, but kind of cliche, what else can I use?

Also, when would I use Lydian instead of Ionian or Dorian instead of Aeolian?

|Am9|D9| = A melodic minor

|E7 (A melodic minor) |A7|B7| = E melodic minor

|Cmin7/11|F7b5| = C melodic minor

There is little difference between A and E minor, so you could just use one but look for target notes in each chord as you play over them. Or you could stick with the pentatonic, but look at these scales to find nice passing tones. You should find some that are compatiable but yet colorful.

lydian is used over ionian when the harmony is the IV chord. Same with the dorian over Aeolian. Both lydian and dorian are used over the IV chord, while ionian and aeloian are used over the I chord (or root).
