I've been playing around with the settings on my amp and pedals for years.....So far, the best thing that has helped me is my EQ pedal. I believe the speakers in my cab is my worst enemy here. I've heard that Greenbacks don't handle the lows very well. I get the same "muddyness" from all of my guitars that have humbuckers, especially my Ibanez 7 string, which to me points to the greenbacks being the culprit. I should probably just sell the JCM 900 and get a JCM 800, then load my cab with vintage 30's.
