Hmmm... have you ever "fixed" something and then got that feeling in the pit of your stomach like you shouldn't really have touched it?

Just kidding. You didn't do anything to damage your guitar at all. However, if you just bought your guitar, and you bought it from a music store, you should go back to them to have your guitar "set up". They'll adjust all the settings, like the string saddles (which is what it sounds like you have alread adjusted), the intonation, the truss rod, pickup height, and they'll tune it. This is something that you should have done every time you get a new guitar, and perhaps even on a periodic basis, if you don't know how to do it yourself (esp. intonation).

At the same time, you should ask the guitar tech about your problem. If he can't help you, then let us know. Describe the problem a little more in detail, also, please.
