is it better to get into the habit of playing with 3 fingers instead of 1 on the 5th string root chords ?

In general, at any stage of learning it's a good idea to improve your playing skills (physical technique). That includes learning to play any given chord shape in a few different ways. And how you play those 5th string rooted barre chords depends on what style of music you want to play.
For example, if you are playing material that only requires the chord held while strumming or picking, then the 1 finger mini barre is fine. But if you are playing something that requires you to go back & forth between a major chord voicing & a sus2 chord, then you really need to work on a 3 finger voicing. For example, something like this.

That kind of thing really requires all your fingers, one on each string to do quickly & solidly.
So, work on both ways! But prioritize the one that helps you play the music you want to play the most. Best of success!
