I first setup each string so that it was barely high enough to NOT rattle. This resulted in each string being at a different height off the neck (I guess my fret board is not perfect and I am not surprised). So I just raised the other string to match the highest one. Then set the intonation using the simple, open vs 12th fret method. If may not be perfect but it works for me and my budget.

I don't have an experts touch or an experts ear but I set up my own and think it sounds good.
