Well, I'm not quailified to answer the "Am I going crazy" part of that, so.... :)

The PITCH is the same (making it the same note) but the intonation is different because of the different physics of the strings. So it sounds a bit different to the ear.
To me, the open E string doesn't sound higher, but t sounds "tinnier" and more "metallic". Even though it is the same pitch.
