Ok to be honest the first time I bought a guitar I bought a tunner too (a korg).

Got home and realized that I had no idea of what note to tune each string in the tunner :eek: (and worst, in spanish is Mi, La, Re, Sol, Si, Mi, instead of the on diplay E,A,D,G,B,E).

So maybe it's too obvious (like when you check on a troubleshooting guide to an electrical stuff and it says "check if is properly conected") but we have to check... are you tunning from low to high (meaning from fat strings to thin strings) in E,A,D,G,B,E? :confused:

Don't get me wrong I don't think you are a morron or something like it (like me...c'mon buying a guitar and not knowing how the thing get in tune???, It doesn't get any more stupid than that), it's just that when you are having continious trouble with something we tend to miss even the obvious.
