Just to play the advocate here...
The Czech government and the CIA both found that one of the hijackers met with an Iraqi diplomat in Prague. That diplomat was subsequently expelled from the country. And the CIA director testified to Congress that there were several other contacts between Al-Qaeda and Iraqi officials. There has also been an Iraqi defector that claimed Iraqi intelligence had previously trained groups on how to hi-jack planes without weapons (how reliable this source was I'm not sure, but still...). The Wall Street Journal (hardly a publication that jumps to conclusions and conspiracy theories) gave credence to this intel.
