Sometimes when its just bass, guitar and drums the bass can play power chords on the first two strings and fatten up the sound when the 6string plays lead. Most of the time the bass should be just part of the rhythm section. Some music almost cries out for a distorted bass. There are some great pedels for bass that you can add distortion, chorus or almost any effect a 6string player can get.
