Time base effects such as delays, chorus, flangers, etc...will sound better if ran through the effects loop...also eq's...

Just start slow to "train" your fingers. Use a metronome and and then when it becomes automatic, increase the metronome speed by 5bpm or so, keep doing this until your up to the speed you want to be...

I believe it's in 4's, but could work in 8's also. The shuffle beat may be whats throwing you off, which is why things end up on the upbeat.
