harmonizing

Ok let's say I want to harmonize a guitar part and I want to use minor 3rds...my understanding is that you count the thrird note in the scale from the note you are harmonizing....right?
so, if I am harmonizing an E,D,F#,C do I take the first note, E, then use the third note in the E AEolian minor scale to harmonize it, then the same for D, F# and so forth?

And what are some other dark sounding things to do when harmonizing?

You've got it right , but it's just 3rds not min 3rds in that case ... Wether it's min or maj is determined by each note in the scale.
If you want to use min 3rds throughout , you'll be going off scale , which kinda gives a dark sounding.

Also 5ths are used quite often for harmonizing , you can't go wrong by doing these , cuz they're very flexable due to the fact that they are power chords.
