im not sure how to ask this but here goes.

im looking for some advice on how i can get my scale theory to include the whole fretboard.

here is an example:
im currently spending most of my scale time working on the blues scales (pentatonic scales with an added flat fifth i believe). i know thw five patterns for it but im having a lot of problems combining the patterns into one whole scale. the same goes for every other scale i know.

so i guess im looking for some exercises or riffs i can use the help build up my brain to think of scales in that way.

In a nutshell, what helps the most is being able to recognize and use patterns of octaves that repeat over and again.

Try to use the examples in those tutorials. Also, try to link smaller segments of the pentatonic boxes together by shifting positions. Example:

E |-8-5-------5-8-/s/-10-8----------8-10--|
B |-----8-5-8--------------10-8-10--------|
G |---------------------------------------|
D |---------------------------------------|
A |---------------------------------------|
E |---------------------------------------|

Repeat with two different strings and all boxes!

just one more question.

once im start getting more comfortable with linking two strings and two boxes should i start adding in other strings and boxes?

Sure why not.. the idea is not to learn another bunch of boxes (ie. vertically instead of horizontally). The idea is to learn where you can find the same notes all along the watchtower.. err fretboard. :p
